Using the blockstream green desktop wallet on Ubuntu Linux (the AppImage version). I have some a few thousand sats in the wallet spread around a few different addresses.

Now, my exchange (Gemini) requires me to verify ownership of my withdrawal address by sending $1 from my withdrawal address to them. This is where I am struggling. Suppose I tell Gemini that my withdrawal address is bc1qwc53cm0sr46lehdxj6ch2fzgv6c0dmnnx57qkx (which is generated by my Blockstream green).

Then Gemini gives me an address and asks me to send about a thousand Sats to the address from the above address.

But I do not see any way to make sure the funds go from my chosen address (as I have a few addresses with UTXO balances in my blockstream). How to achieve that?

Tell Gemini to go fuck themselves. This is a humiliation ritual.

Unfortunately enough, they are my cheapest option in my jurisdiction.

by sending $1 from my withdrawal address to them.

This sounds like a scam! I've never heard of an exchange doing something like that. Stop using them or double check that it's not a scam.
