So it means that this will not be a problem because the Lightning Network already uses units smaller than 1 satoshi. If I understand correctly, it means that the solution to this possible problem can only be solved in the second layer?

yes.
I always set the unit in my wallets as following:

  • onchain - BTC
  • LN - sats

Is much easier to deal with and understand the units that are flowing, without doing mistakes.
